for the threads thing, it might be that your ffmpeg is not compiled with threads support.. just a guess...
hmm, have you confirmed that doth cores qwork with high loads during other activites that this script? I'm also guessing maybe SMP-support arent properly supported by your kernel.. that also just a guess
On my quad-core, using 3 threads, i see cpu-usage for the ffmpeg-procces at about 150%, so evidently more than one core is working.. Do you have more that 100% cpu-usage? looking with the command 'top'? in top you can press '1' to view individual cores in the top panel...


as for the "error message", its something that ffmpeg spitts out, complaining about the encoding of the source file, I have never seen problems playing back a file on the phone when theese messages have appeard during recoding...
